As I understand, American Airlines and U.S Airways have merged. The 1st of this month, I had to travel
from San Jose to Syracuse New York. I booked last month with U.S Airways and got a great price,
$616.00 all in. I have to go back next month, so this week I tried booking again with U.S Airways.
Best price now, $847.00. So I tried with their sister airline American. their best price $1460.00.

I just checked on JB. You can do Multi-city trip SJO-> JFK-> SYR for about $630.

Or you can do separate itineraries, SJO-JFK, JFK-SYR. This way you can choose specific flight times.

Also, since all connecting flights from SJO come into JFK late (after 9pm), you would have to layover in JFK overnight. Same on the way back.

I checked prices for DC to SJO. They are really high now ($992), but go back down again in January ($650). FYI, in January/February first class roundtrip is $1030. Airline games I assume

Since you are in upstate New York, try Air Canada. You'll have to go through Toronto, but sometimes they have some great rates.
