Flying to Jaco does NOT make sense. The nearest airport that Sansa flies to would be Quepos. You can fly Sansa to Quepos for $49 each way, but then you still need to take a taxi to Jaco which is still 44 miles. So it will take you at least an hour to get to Jaco, plus the flight. It is only 73 miles from SJ straight to Jaco, so you're better off just going direct, probably faster and much cheaper.
I've taken the shuttle bus as well as public bus.
I'll give you the pros and cons of both:
Public bus
pros: cheap (less than $3 each way-assigned, guaranteed seat if you buy tix in advance-1 day before), an interesting cultural experience
cons: no a/c, not overly comfortable (doable if you're on a budget), must take a taxi to/from hotels, 3 hours (makes many quick stops along the way), no bathroom (learn to hold it for 3 hours

Interbus shuttle
pros: a/c, comfortable seating (bench seats), few passengers (less than 6), can stop whenever you wish to piss, drink, eat, etc., door-to-door service, only about 2 hours
cons: more expensive than public bus ($19), have to pre-book at least 48-72 hours before trip (must guarantee with CC)
If money isn't an issue, I would recommend Interbus. I took the public bus once just to say that I did it.
