Irish Drifter is talking about are the miles you get for booking online, usually an extra 500 or 1,000 miles. Continental used to be 1,000 but they reduced it to 500 however thy've added 500 bonuses for checking in online in each direction so you get 1,500 in bonuses.
No matter how you book a "published fare" (the airline website, travelocity, expedia, etc.) you'll still earn your frequent flyer miles and any other bonuses (eg. elite bonus miles). But not true for discount tickets from bucket shops like priceline.com.
Other reasons for booking online directly with the airline website, at least for Continental are the 24 hour refund policy, the low fare guarantee, and the 100% qualification for elite miles on discount fares.
The only reason for booking w/ travelocity.com I can see is for convenience for people not flying enough to care about miles and that don't mind the $5 surcharge. It's also easier when combining different airlines on the same itinerary. If you choose to use travelocity remember to get there by the link on the CRT homepage so that the board gets credit for the sale.
