As in most developing countries most air, bus and rail routes run to and from the capital as nation's traffic hub. In the case of Quepos, since the most practical and common route is around the mountains, one normally has to pass through Jaco if they go by road. If one is going to Quepos from SJ, the 20 minute airflight makes a practical if a bit more expensive alternative to the 3 hour drive. If one is going from Jaco to Quepos, bus or car are by far the most practical. The 2-2.5 hour drive from SJ to Jaco descends down scenic but twisty roads often slowed by long lines of traffic. Shortly before Jaco the road flattens and opens up and between Jaco and Quepos its a straight shot down smooth roads through palm oil groves. The road used to be a rough gravel one, but the last time I was there it was finished all the way down to the last iron bridge right before town, but that should be done by now too.
One should always call updated bus schedules since they can change from whatever has been posted on-line but the link I use to get an idea is http://www.costaricareisen.com/info/busse_eng.htm. Transportes Morales (223-5567) does seem to be the one to cover SJ>Jaco>Quepos. Though that link did not list any scheduled service between Jaco and Quepos, I imagine it must exist as the indirect bus between SJ & Quepos must at the very least stop on the main road just outside of town as it passes by.
